While delving into the upper layers of the Abyss to search for relics, Riko and her partner Nat became separated. Riko then sees that Nat is about to be eaten by a Crimson Jaw and draws the beast’s attention in order to save him. However, Riko is cornered by the beast and is about to be devoured when she is suddenly caught off guard by a powerful energy blast.

Riko searches for the source of the explosion and finds a robot boy who has fallen unconscious, as she and Nat take him back to his home at the Belchero Orphanage. With the help of her friends, Riko is able to revive the robot boy, whom she names Reg. She then takes him outside to show him the city of Orth, which lies on the edge of the Abyss.

Riko and her friends try to find out Reg’s origin, but can’t find anything that mentions a robot in the list of relics recovered from the Abyss. Realizing that Reg will be taken away and dissected if he is discovered, Riko disguises him as a regular orphan and arranges for him to be enrolled in the orphanage. As a member of the orphanage, Reg is trained to be a Cave Raider apprentice like Riko. Later Habo, Riko’s uncle, returns from an expedition with the White Whistle of Lyza, Riko’s mother, and a sealed document that she had found.

As the town celebrates the return of Lyza’s Whistle, Jirou tells Riko how she was born in the Abyss and how Lyza used a rare relic to return her safely to the surface before disappearing on another expedition. Riko then receives Lyza’s Whistle and is allowed to view the sealed document. In this document, Riko finds a drawing of Reg, as well as a note from Lyza saying that she will be waiting for her at the bottom of the Abyss, hinting that Lyza is possibly alive.

Reading the note, Riko decides to descend into the Abyss to find Lyza. Reg also decides to accompany her as she believes that she will find answers to her own identity and her lost memories of her in the Abyss. However, Nat openly opposes her plan, as she knows that if Riko goes to the bottom of the Abyss, the Curse of the Abyss will make her unable to ever return to the surface.

She then points out that Lyza is probably dead, as it would be impossible for even a White Whistle to survive in the Abyss for ten years, which irritates Riko. The next night, Riko sneaks out of the orphanage to start her journey. Reg stays temporarily to convince Nat to head over to say goodbye, but discovers that he is missing.

Reg then reunites with Riko and they meet Nat, who regrets the hurtful things she said to Riko and agrees to guide them to a secret entrance into the Abyss. After saying goodbye, Riko and Reg go down into the Abyss. Riko and Reg manage to successfully descend into the first layer of the Abyss. Reg then remembers that Jirou slipped a letter into his backpack and reads.

The letter contains a copy of vital information about the Abyss, as well as a note from Jirou warning the two that he will hunt them down when dawn comes. Riko concludes that Jirou is testing them, and if they can reach the second layer without getting caught, he will stop chasing them.

The two continue to the second layer when they are intercepted by Habo. He tells them that Nat and Shiggy asked him to escort them to the inverted forest observation camp on the second layer. Grateful, Riko declines Habo’s help, as she and Reg want to get to the second layer on her own.

Riko, Reg, and Nanachi arrive at the Fortress Flower garden in the fifth layer. They encounter a Shadow Hand, a subordinate of Bondrewd who sets fire to the garden to destroy a plague of parasitic insects disguised as leaves. The trio then continue through the Sea of Corpses, reaching the base of Idofront, which is the only entrance to the sixth layer.

They are greeted by the arrogant young Prushka, who claims to be Bondrewd’s daughter, and are invited to stay for the night to no avail. During the night, Nanachi goes exploring and meets Bondrewd, who reveals that he covets Reg for being a valuable Abyss relic. Riko wakes up and finds her missing classmates and goes looking for them.

Being trapped, she ascends a forbidden ladder being hit by the curse of the abyss and losing consciousness. She is found and healed by Prushka, who helps her up the stairs, led by Meinya, Prushka’s pet. Meanwhile, Bondrewd has captured Reg, whom he subjects to a series of painful experiments, including amputating his right arm.

Nanachi, Riko, and Prushka arrive at the lab, and Prushka is shocked to see what Bondrewd is up to. Reg and Riko escape with Prushka’s help, but Bondrewd and his Shadow Hands find them. Riko triggers a trap set by Nanachi, where Bondrewd and his men are attacked by ferocious giant insects called Kasshou-Gashira.

Bondrewd breaks free using his special weapon Sparagmos, but the trio manage to defeat Bondrewd with a new trap and the Curse of the Abyss turns him into an amorphous creature. However, another Shadow Hand accompanying him takes the white whistle and helmet from the defeated Bondrewd and becomes a new Bondrewd.

He then dismembers Prushka along with other innocent children to fuel his new transformation which he calls The Blessing. Riko realizes that Bondrewd’s body was just a vessel, and that his helmets are an extension of the Zoaholic, a relic that distributes her own consciousness among his subordinates, the Shadow Hands.

The trio formulate a plan to sabotage the Idofront base and recharge Reg’s depleted energy using the large power plant. With the help of Nanachi and Riko, Reg puts up a fierce fight against Bondrewd and finally defeats him, breaking part of his helmet. Riko is distraught over the fate of Prushka, whose essential parts of her dismembered body are contained in a cartridge that Bondrewd used as a vessel to repel the curse.

However, Riko discovers that Prushka’s consciousness has turned into a small rock that would form a White Whistle, which she ends up taking with her as they begin their descent to the sixth layer with Reg, Nanachi, and Meinya.
